Problems with my server and system?

A week ago, we did a maintenance to a windows server with SCSI disk on RAID 1, after fix a little problem we tried to start the server, but the boot sector was broken. we finally fixed using another version of the OS and in another language (in spanish), and all of my 3 partitions ask to run check disk in different time. after that, my 2 more important users keeps complaining about my sistem is too slow, or it fail, or just show blank pages.
I´ve tested from here and it works perfectly (LAN), and from another places too. but this 2 machines keep showing problems (they are located in another network), specially in 3 critical process. we already did a maintenance to this computers, and we check their network, and everything.
It looks like this 3 process are having problems, but they were never changed. what could be happening?
And using a Windows 2003 server, and the Scsi card always supported RAID 1
